You'll want to use the train when visiting the ancient mountain city of Machu Picchu. The train station is located southwest of the Plaza de Armas, and is called Estación de San Pedro. During the summer time it's important to make reservations for these trains a day or two in advance, as they can fill up at a moment's notice.
Renting a car in Cuzco often makes sense, as you may be planning on visiting several destinations in and around the general region. The prices are reasonable and there are several accommodating car rental services. However, if you want to just see the inner city of Cuzco, then perhaps you should look into a tranvía tour.
